This difference is just for the impulse triggers (two new motors located inside the triggers). This controller still has two main motors just like the Xbox 360 Controller, so XInput vibration works as expected (DirectInput vibration needs the workaround listed on the wiki page).
I haven't previously had any problems with uninstalling the Xbox 360 Controller version of this fix (I don't have an Xbox One Controller to test that version). If that really is consistently causing such a problem it might be worth investigating a corrected version.
The problem wasn't with uninstalling (albeit that was one).
It was more with interfering with game itself in the first place, like ghost keystrokes, and bad dll hooking (which in the end can even lead to crashes)
