This page severely lacks crediting steampowered forum people for their found solutions. See this thread for (some) info on who found what, aswell as more problems/fixes, and feel free to copy from that thread as much as you can, just dont forget to give credit where due.
Poor sales of the game on console platforms has resulted in Radical Entertaintment being essentially shut down. The effect of this on support for the PC port remains to be seen.[1]

Windowed

In Steam go to game's Properties, click Set launch options and add WINDOWED

Custom resolution and refresh rate

In Steam go to game's Properties, click Set launch options and add RESOLUTION=2560x1600@60 where first two numbers are custom resolution and last is refresh rate.

No voices

This is a bug with dolby surround setups. far-from-perfect-fix: go to options-> audio and set sound system to TV instead of Home Theater.

Cannot Complete Operation Flytrap

On some PC configurations it's impossible to complete the mission Operation Flytrap. If this happens, Alt-Tab out of the game, open task manager, find prototype2.exe, right click -> Set Affinity... and uncheck all but one of the checkboxes. Go back into the game and restart the mission.

USB Devices Crash Game

Some keyboards (and likely other input devices) may cause Prototype 2 to crash while attempting to load the game (brief black screen, follow by a crash-to-desktop). Anecdotal information appears to specifically indict devices that have additional USB ports for connecting peripherals. You may be able to launch the game by unplugging the device(s) before starting the game, then plugging them back in. Alternatively, open up the Windows Device Manager and disable one or more instances of "HID-compliant consumer control device" [NOTE: not "HID-compliant device"]; however, this may disable some features of your device.

Mouse Acceleration Tied To Framerate

Mouse acceleration is tied to framerate of the game, which can lead to extremely choppy control behaviour in periods of poor performance.[2]

  • Use A Controller. This will bypass the acceleration problem.
  • Using Dxtory to limit framerate (for example, to 60FPS) will limit mouse acceleration.[3]

No Shadows With ATI Graphics Cards

Prototype 2 has a similar bug as with Prototype, where shadows are not rendered properly on AMD ATi Radeon cards. This can lead to a very poor graphical quality. No fix has been issued yet, either for Prototype or Prototype 2.

  • Prototype on Nvidia graphics card.

  • Prototype on AMD/ATi graphics card.
