Project 64 (PJ64)
Project 64 is one of the most common Nintendo 64 emulators available. It supports plugins for video, audio, input and RSP. The Project64 authors developed their own specification (hence "Project64 specification", or "Zilmar spec.") which has largely become the standard that other emulators have adopted.
Project 64 can be downloaded here. An older version with better compatibility and no adware can be found here. The aforementioned features will likely make it the preferable download.
Mupen64Plus
Mupen64Plus is a fork and successor of Mupen64, a multiplatform N64 emulator released in 2001. While the aim was to create a native x64 version and fix various bugs, it expanded over time by improving plugins and offering extra features not existent in the original.
While it has been redesigned to match with the Zilmar specification in 2009, the team behind M64+ created the "Mupen64Plus v2.0 Design Proposal"[1] to modify the plugin API in a way to make it easier to create a multiplatform emulator, by removing any GUI code from the core software and the plugins and creating an interface-only module.[2] These changes have first been integrated in the beta version 1.99.1, which was released in December 2009. Since then several other beta versions have been released, the latest one being 1.99.5. Version 2.0 was released on July 4, 2013, which is available here.

1964 is often compared with Project 64 due to its similarity and overall quality. However, 1964 hasn't seen any updates since mid-2009.

Nemu 64
Nemu 64 is one of the oldest Nintendo 64 emulators in existence. When it was originally released, games were almost unplayable due to the processing power it demanded. However, processors are now powerful enough that games can be played without much slowdown. It hasn't been updated since 2003, so it is recommended that one use a more up to date emulator.
