FCEUX
An "all in one" emulator, the FCEUX emulator not only emulates games but can also be used for ROM-hacking, debugging, map making and more. Multiple platforms are supported.
More information and downloads for FCEUX can be found here.
higan
higan (previously known as BSNES) is designed for very accurate emulation, and claims to "have no bugs, contain no hacks, and runs every official SNES game ever released". As such, it's very compatible, but also very hardware intensive.
More information and downloads for higan can be found here.
Nestopia
Nestopia is an open source NES/Famicom emulator designed to emulate the NES hardware as accurately as possible. Originally for Windows only, Nestopia has been ported to the Mac OS X and Linux operating systems.
