Personally I don't think that should be something we would have to consider.
I mean, that's something everybody must always take into account(and something that would be nice to mention in a hypotethic "general considerations/troubles" page)

What instead I really believe should be wise to avoid is editing game files when it's possible to sideload them (for example in Saints Row you can just place fixed resources in game root folder) or edit them somewhere else (for example in many UE3 games you can either remove intro videos files, or remove the intro loading code from .ini), since steam releases, if any, could detect original data has modified.

In the case of GTA 4 anyway, we are creating a new one, so the problem doesn't arise. And still, I can't figure out whather we should prefer one or another way

What if we just made "use -### [parameter]" link to command line section of the page where we could explain (once and for all) the two methods?
