You can make a compatibility package with the Microsoft Application Compatibility Toolkit and include a batch file to install/uninstall it. See my various uploaded fixes for the batch files (e.g. Grouch/Rocko's Quest low frame rate fix).

A smaller selection of flags can be set in an application manifest but I have not tested this approach.
