In all cases it's still just DOS version running through DOSBOX and only change in Steam version (which I guess is same as GOG) is that the game is stored in Game folder.

There is nothing about DOS games though. There are releases listed for Windows and Linux even though it's just DOSBOX and the paths are mostly same. I'm not sure what to do especially if GOG did some changes to WIndows version.
It'd be
DOS <path-to-game>\JEDI.CFG
Windows GOG_PATH if it's different
Steam <path-to-game>\Game\JEDI.CFG

I always do path to game without the name of the game itself, seeing as there are cases where you have retail games which can be installed anywhere, with custom paths and stuff, the relative path or whatever it's called.
